RNA Modeling/Viewing

Swiss PDB Viewer

A free and extremely useful visualization tool to observe RNA structure. Nice features include ability to view in stereo and ability to select and deselect nucleotides with ease.

 

PYMOL

Open-source program that is available free for a trial period. Students can continue to use the application on an extended basis. Great at producing high-quality images of nucleic acids as well as viewing RNA structure. Newer versions are becoming increasing easy to use.

 

RNAmL and RNAview

Two incredibly useful programs which help predict secondary structures of pdb files.

RNA Structure

Non-canonical base pairing database

Prepared by the Fox Lab, this database shows in great detail the almost limitless possibilities of RNA base pairing.

Protein Data Bank

Contains thousands of coordinate files for molecules, including RNA molecules.

 

Nucleic Acids Database
